Removing them via FUE technique is probably the best way to go.

I've seen patients with grafts placed into the skin upside down and the hair has continued to grow under the skin causing intermitant pain and irritation. I even pulled out a few 4 inch long hairs that tunnelled under the scalp.

This is a very fixable condition and you should ask your clinic if they have an FUE practitioner in the group to take them out.
